Hi class, Sorry that my last email may have caused some confusion --- the student/teacher interface of veriguide appears to be different --- for you, what veriguide generates is not a score. Hi class, I received a few inquiries regarding veriguide taking very long to generate a score. In case veriguide still cannot generate a score of your final report due tomorrow (18th) morning, please just submit your final report itself AND a screenshot of the verigude status. You can then submit the final result of veriguide whenever it's ready (but within a week of the report due date -- so that will be May 25, 9am). Hi class, Final presentation is tentatively scheduled for the last week of our class, i.e., on Apr 28 (Group 7, 4, 1 and 3), Apr 30 (Group 2, 6, 5, and 8). 1. Each presentation will last for about 30 min. 2. Each group member should write a report on his/her own. Please submit the project report along with its VeriGuide report directly onto course webiste (do not submit via the VeriGuide system). Please do not include references in the version submitted to VeriGuide as otherwise the similarity score will be artificially high. Usually a similarity score below 15% is considered reasonable. The deadline for submitting the final report is May 18, 9am. Project reports without VeriGuide checking report will not be accepted. It should contain “more substantial” material than the presentation can deliver but please do not put irrelevant materials in it. Especially do not copy and paste materials from the references. The report should incorporate suggestions and critiques during the presentation. 3. The report should be structured as follows: a Synopsis or Abstract, Introduction, Main text, Conclusion, and References. Candidate topics of the final presentation are listed below. You are very welcome to suggest your own topic not on this list -- as long as it's related to biophysics. Worm like chain model of polymers; Motion in viscoelastic fluids (topic picked by Group 3); Hydrophobic effect in protein folding (topic taken by Group 7); Numerically solving the Poisson-Boltzmann equation (topic taken by Group 4); Generation of ATP via Chemiosmosis (topic picked by Group 8); Allostery in enzymes (topic taken by Group 6); Mechanism of molecular motors (actin/myosin or microtubule/kinesin); Catalytic efficiency of enzymes -- how fast is fast enough? Ion channels, function and/or mechanism; Chicken or egg -- the RNA wolrd hypothesis (topic picked by Group 1); Emergence and statistics of mutants; Bacteria growth laws; Physics of chemoreception; Noise in genetic regulatory networks; Circadian clocks of bacteria (topic picked by Group 2); Monte Carlo simulations of biomolecular systems (topic picked by Group 5); Jarzynski equation -- 'violation' of the 2nd law; Review of a single-molecule technique (any such technique will do). Again the deadline for submitting the final report is May 18, 9am. And please inform me via email the choice of your topic by Apr 2 (in case two groups pick the same topic, it goes to the first group that emails me and the 2nd group will need to pick again). |

Hi class, As discussed today, we will make a one-time exception to extend the deadline of HW1 to Monday morning at 9am. I've also extended the deadlines for HW2 and HW3 by the same amount. Our TA, Ms. Li Yisen, will hold a special TA hour from 10:30 to 11:30 tomorrow (Friday) morning. Please use the same ZOOM link she posted on the main page of this course website. Btw, university CUSIS system will undergo a 12-day maintanence starting tomorrow --- this won't affect our course website, but it does mean that I will not be able to send mass emails during the next 12 days. Hi class, As you're probably well aware, our class won't resume till Feb 17 according to the current announcement from the university. In light of this arrangement, all quiz dates, journal presentations and HW due dates will be postponed --- I will post more detailed arrangements as the teaching format becomes clear in the coming days. If we switch to online teaching for a substantial amount of time, the course evaluation scheme may also be adjusted accordingly. Again, I will make the announcement before our teaching resumes so you will have time to adjust your study plan during the week of Feb 17 to 23.
